The court set aside the charges framed earlier by a special court. However, the detailed order copy is yet to be released.
The accused had challenged the charges, stating lack of evidence. They argued that the National Investigation Agency failed to produce proof during the probe.
The case relates to the September 8, 2006 blasts in Malegaon town of Nashik district. Explosions occurred near Hamidiya Masjid, Bada Kabrastan and Mushavrat Chowk after Friday prayers.
The blasts killed 31 people and injured 312 others. Initially, the Maharashtra ATS investigated the case and arrested several suspects.
Later, the National Investigation Agency took over the probe. The agency alleged involvement of extremist elements.
Earlier, a special court had discharged nine Muslim accused in the case. Subsequently, charges were framed against four others, which were now quashed by the High Court.
